If I breed a daughter calf to its biological father, will any inbreeding happen? Does the game even allow you to breed siblings or parents together? Also, what is the consequence to inbreeding?

If your COI (inbreeding percentage, seen on the cow's genetic section) is over 15%, it can have detrimental effects on traits. I've accidentally bred a bull to his mother so it can be done. Highest I've seen was 68%, and it was enough to crash the game system.

Alrighty so it is probably best to avoid it then, yeah? lol. Does that mean a 0% in your genetics/pedigree is good?

Line breeding can help if it is low say 4.09

I personally would not Buy or breed inbred cows I think it's not right to do that. But that's just my 2 cent.

There's a Limousin ranch that achieved the first 14.0 neck with some line breeding. The cow was at 12% COI.

Edit: 9.6%, my bad.

15.0% COI or lower has 0% effect on stats, some people even suggest a COI of 12.5%-15.0% helps consistency in stats with breeding.

The only time COI is an issue is when it is 15.01% or higher, obviously the higher over said number the more detrimental to stats.
